You just bought a beautiful Java fern or Anubias from your local fish store. The label says âeasy,â the internet says âbeginner-friendly,â and youâve got a bag of substrate ready to go. You plant it the same way youâd plant anything else â roots down, leaves up, push it into the gravel. Job done.
Two weeks later, the leaves are yellowing. A month after that, the plant is mush.
This is one of the most common and heartbreaking beginner mistakes in the planted aquarium hobby, and it happens because of one misunderstood structure: the rhizome.
Understanding what a rhizome is â and why it must never be buried â is the single most important piece of knowledge you need before keeping some of the hobbyâs most popular and forgiving plants. Java fern, Anubias, bucephalandra, and bolbitis all share this characteristic. Get it wrong and even these âunkillableâ plants will die. Get it right and theyâll thrive for years with almost no intervention.

What Is a Rhizome?
The Basic Definition
A rhizome (pronounced RY-zome) is a specialized horizontal stem. It is not a root. It is not a leaf. It is the central axis of the plant â a thick, often dark green or brownish structure from which both the roots and the leaves emerge.
Think of it like the trunk of a tree lying on its side. Roots grow downward from the underside of this trunk. Leaves and shoots grow upward from the top. The trunk itself sits at ground level or just above it, fully exposed to the air (in terrestrial plants) or to the water column (in aquatic plants).
In an aquarium context, the rhizome is the entire body of the plant. It can be short and compact (as in Anubias nana, which might have a rhizome only a few centimeters long) or long and creeping (as in Java fern, which spreads horizontally and can eventually cover a large piece of driftwood).
How It Differs from Roots
This distinction confuses nearly every beginner, because weâre conditioned to think of âthe part undergroundâ as roots, and the rhizome does look root-like in texture and color. But they serve entirely different functions.
Roots are thin, thread-like structures that anchor the plant and absorb water and nutrients. In rhizomatous aquatic plants, roots do not photosynthesize or respire. They are purely structural and nutritional delivery systems. In many aquatic species, theyâre also relatively minimal â the plant absorbs much of what it needs directly through its leaves.
The rhizome is the storage organ and the growing point. It contains the vascular tissue (the plantâs equivalent of veins) that distributes water and nutrients between roots and leaves. It also stores energy reserves the plant uses during periods of low light or stress. Most critically, it is where new leaves originate. Every new leaf your Anubias ever grows will emerge from the tip of the rhizome.
If the rhizome is damaged, buried, or deprived of water flow, the plant cannot grow new leaves. If the rhizome begins to rot, the rot spreads in both directions along the rhizome and kills the entire plant â often within weeks.
Why Aquatic Rhizome Plants Are Different from Stem Plants
Most beginner plants fall into two broad categories: stem plants (like hornwort or water sprite) and rhizomatous plants. Stem plants are straightforward â they have a vertical stem, you plant the bottom in substrate, and they grow upward. Nutrient and gas exchange happens primarily through leaves and stems that are fully immersed.
Rhizomatous plants evolved differently. Many of them, including all Anubias species, are native to tropical African rivers and streams where they grow on rocks and submerged wood â not in sediment at all. Their roots evolved to grip hard surfaces, not penetrate soft soil. Their rhizomes evolved to sit exposed in flowing water where they receive constant oxygenation.
This is why burying the rhizome is lethal: you are putting a structure that evolved to exist in oxygenated, free-flowing water into anaerobic (oxygen-poor) substrate. Anaerobic conditions are exactly where rot-causing bacteria thrive. The rhizome has no defense against this. It softens, blackens, and decomposes â usually from the buried section outward.
Which Plants Have Rhizomes?
The Big Four
These are the most common rhizomatous plants youâll encounter as a beginner:
Anubias is probably the most popular low-tech plant in the hobby. There are dozens of species and cultivars, ranging from the tiny Anubias nana âPetiteâ (rhizome a centimeter or two long) to the large Anubias barteri var. barteri (rhizome that can grow 30+ cm). All Anubias have a thick, succulent-looking rhizome that is typically dark green to brownish-green. Anubias is exceptionally slow-growing â a new leaf every few weeks is normal â which is exactly why losing one to misplanting is so frustrating. It can take months to recover even if you catch the problem early.
Java fern (Microsorum pteropus) is the other titan of the beginner planted tank. Its rhizome is thinner and more vine-like than Anubias, and it spreads aggressively across surfaces. Java fern is highly adaptable and will tolerate very low light and a wide range of water parameters. Itâs often sold attached to driftwood or rock already, which is exactly the right way to keep it.
Bucephalandra is a genus from Borneo that has become extremely popular in recent years. It closely resembles small Anubias in growth habit, with a creeping rhizome and thick leaves. Bucephalandra is often found in the hobby in tiny, jewel-like cultivars with iridescent leaves. Like Anubias, it attaches to rocks and wood in the wild.
Bolbitis heudelotii (African water fern) is less commonly seen but worth knowing. It has a more delicate rhizome than Anubias and very attractive, semi-transparent dark green fronds. It absolutely must not be buried and prefers moderate water flow.
A Note on Mosses
Aquatic mosses like Java moss, Christmas moss, and flame moss donât have rhizomes in the strict botanical sense, but they share the same principle: they should never be buried in substrate. They attach to surfaces via rhizoids (tiny hair-like structures) and will die if smothered under gravel. This article is focused on rhizomatous plants, but the principle applies broadly â many of the hobbyâs most popular plants are surface-attachers, not substrate-planters.
Why Burying the Rhizome Kills Your Plant
The Rot Mechanism
When you push a rhizome into substrate, several things happen immediately and over the following days and weeks:
First, the rhizome is no longer in contact with the water column. Water movement â even gentle circulation from a filter â normally sweeps away metabolic waste and delivers oxygen to the rhizome surface. Substrate eliminates this. The rhizome is now in a stagnant, low-oxygen environment.
Second, substrate â especially fine-grained substrates like sand or nutrient-rich plant substrates â harbors anaerobic bacteria. These bacteria are always present in any aquarium. In an oxygenated water column, theyâre kept in check. In the anaerobic pocket created by burying the rhizome, they have ideal conditions to multiply.
Third, the physical pressure of substrate can damage the outer cells of the rhizome. Any break in the outer tissue is an entry point for bacterial infection.
The result is rhizome rot. It typically begins as a soft, dark discoloration at the buried section. It spreads along the rhizome toward the roots and toward the growing tip. Once it reaches the growing tip â the point from which all new leaves emerge â recovery becomes nearly impossible. By the time you notice yellowing leaves, the rot has usually already progressed significantly.
Why âItâs Not Buried That Deepâ Doesnât Help
A very common response from beginners is âI only buried it a little bit.â Unfortunately, even partial burial is usually enough to cause rot, especially in warmer tanks (higher temperatures accelerate bacterial activity) and in tanks with fine, nutrient-rich substrate (more available organic matter for rot bacteria to consume).
The safest position for a rhizome is always fully exposed to the water column, with only the roots touching or entering the substrate.
The Timeline of Decline
Understanding the timeline helps you act quickly if youâve made this mistake:
- Days 1â7: The plant looks fine. Rot is beginning internally.
- Weeks 2â4: You may notice older leaves yellowing or becoming translucent. The plant is diverting resources away from leaf maintenance as the rhizome becomes stressed.
- Weeks 4â8: Visible blackening or softening of the rhizome at the substrate level. Leaves may start detaching. The plant looks clearly sick.
- Weeks 8+: If untreated, total plant death. The rhizome becomes completely soft and disintegrates.
If you catch it in the first two stages, the plant can often be saved.
How to Plant Rhizomatous Plants Correctly
Method 1: Attaching to Driftwood
This is the most natural and aesthetically pleasing method, and it mimics the plantâs natural habitat perfectly.
You will need: the plant, a piece of driftwood, and either thin fishing line (monofilament), black cotton thread, or super glue gel (cyanoacrylate).
Using fishing line or thread: Hold the rhizome against the surface of the wood. Wrap the line or thread around the rhizome and the wood, securing it firmly but not so tightly that it cuts into the rhizome. Tie it off with a few knots. Over several weeks, the roots will naturally grip the wood surface and anchor the plant. Once the roots have attached, you can cut away the thread â though fishing line can simply be left in place permanently without harm.
Using super glue gel: This is faster and surprisingly effective. Use gel-form cyanoacrylate (not liquid â liquid will run and bond your fingers together). Apply a small blob of glue to the rhizome surface where it will contact the wood. Press it firmly against the wood for 30â60 seconds. The glue is aquarium-safe once cured (cyanoacrylate polymerizes on contact with moisture and becomes inert). The plant can go straight into the tank. Important: use gel, not liquid, and press firmly for at least 30 seconds.
Position the plant so the rhizome lies flat against the wood surface. Donât press it into a crevice where water flow is restricted. Roots will grow naturally into cracks and around the wood over time.
Method 2: Attaching to Rocks
The same methods apply. Super glue gel works especially well on porous rocks like lava rock or dragon stone, which have a rough surface that gives both the glue and the roots something to grip. Smooth river rocks work fine too but may take longer for roots to grip naturally.
Consider the aesthetics: Anubias looks excellent on dark hardscape. Bucephalandra, with its smaller size and jewel-like leaves, suits detailed aquascapes where it can be placed close to the viewer.
Method 3: Wedging into Crevices
You can also wedge the rhizome into a crack or crevice in driftwood or between rocks. This is how many aquascapers position plants without glue or thread. The key is that the rhizome itself is not buried â itâs held in place by physical contact with hard surfaces, not surrounded by substrate. Roots will grow into the crevice and anchor the plant over time.
Method 4: Leaving It Free-Floating (Temporary)
If you donât have hardscape ready or youâre setting up a new tank, you can simply float rhizomatous plants in the water column. They wonât thrive without attachment (theyâll tumble around and get knocked about by the filter current) but they wonât die either. This is a perfectly acceptable temporary measure while your tank gets established. Eventually, weigh the roots down gently with a small pebble or use a suction cup plant weight â never bury the rhizome, even temporarily.
What to Do with the Roots
The roots of Anubias and Java fern can be trimmed if theyâre very long and unruly without harming the plant. Roots will regrow. When attaching to hardscape, you want the roots pointing toward the surface the plant will be attached to. They donât need to reach substrate. In a low-tech tank without CO2 injection, these plants absorb much of their nutrients from the water column through their leaves â roots are mostly for anchoring.
Practical Tips
Positioning for Growth
Anubias is a slow grower, and its rhizome grows horizontally from the tip. When attaching it to hardscape, position the rhizome so the growing tip (the end with the newest, smallest leaves) has open space ahead of it. This allows the plant to spread naturally without growing off the hardscape surface.
Java fern will spread across surfaces and also reproduce by producing plantlets on its leaf margins â tiny baby plants with small root clusters that drop off and can be collected and attached to new surfaces. This is one of the most satisfying things to witness in a planted tank.
Managing Algae on Rhizomes
Because the rhizome is exposed to light, it can develop algae growth. A small amount of algae on the rhizome is harmless. Heavy algae growth (especially black beard algae) can be addressed with spot treatment using hydrogen peroxide (3% solution, applied via syringe directly to the algae, tank water off or flow minimized) or by increasing surface agitation and reducing photoperiod. Do not scrub the rhizome aggressively â you can damage the outer tissue.
Dividing a Rhizome
As your plant grows, you may want to divide it â either to propagate it or to fit it into a different space. You can cut a rhizome with clean scissors or a sharp blade. Each section needs at least two or three leaves attached to have enough energy to survive and root on new hardscape. Allow the cut surfaces to dry briefly (30 seconds out of water) before reattaching â this helps prevent rot at the cut site. Some aquarists dust the cut with a small amount of cinnamon (a natural antifungal), though this is optional.
Low Light Is Fine, But Position Matters
All four major rhizomatous beginner plants tolerate low light, but âtolerateâ is doing a lot of work in that sentence. Theyâll survive low light; theyâll grow (slowly) in moderate light. Keep Anubias out of direct, intense light â itâs one of the few aquarium plants that can develop algae on its leaves from too much light, not just too little. Positioning it in the shade of taller plants or under an overhang of driftwood is ideal.
Fertilization
In a low-tech tank without CO2, these plants donât need heavy fertilization. A comprehensive liquid fertilizer dosed weekly at half the recommended amount is typically sufficient. They benefit from iron (which supports the deep green or variegated colors of Anubias and bucephalandra leaves) but will not melt from lack of nutrients the way demanding stem plants will. Root tabs in the substrate are unnecessary â their roots arenât feeding from the substrate anyway.
Common Mistakes
Mistake 1: Planting the Rhizome in Substrate
Covered at length above, but worth repeating in summary: NEVER bury the rhizome in substrate. Even partial burial leads to rot. Always attach to hardscape or leave the rhizome fully exposed.
Mistake 2: Mistaking the Rhizome for Roots and Trimming It
New hobbyists sometimes see the thick, dark rhizome and assume itâs a large root that should be trimmed. Trimming or severing the rhizome is very damaging â it either cuts the plant in two (which it may or may not survive) or removes the growing tip entirely (which prevents any new leaf growth). Learn to identify the rhizome visually before doing any trimming. Trim roots freely. Leave the rhizome alone unless youâre intentionally dividing the plant.
Mistake 3: Attaching the Rhizome Backward
When using glue or thread, beginners sometimes attach the rhizome with the growing tip facing into the hardscape rather than away from it. The growing tip needs open water in front of it to expand. Check which end of the rhizome has the newest, smallest emerging leaves â thatâs the growing tip, and it should face outward and have room to grow.
Mistake 4: Using Too Much Glue
A small blob of super glue gel is enough. Using too much creates a thick layer that can trap debris and restrict water flow around the rhizome. It can also look unsightly. A pea-sized amount per attachment point is plenty.
Mistake 5: Not Noticing Early Rot Signs
Rhizome rot is reversible if caught early. Check your rhizomatous plants weekly for any softening, darkening, or mushy texture anywhere along the rhizome. If you find it, remove the plant from the tank, cut away all affected tissue with clean scissors until you reach firm, healthy rhizome, let the cut surfaces air dry briefly, and reattach to hardscape. A plant that has lost half its rhizome but still has a healthy growing tip can fully recover.
Mistake 6: Panicking When Leaves Yellow After Purchase
Anubias and Java fern almost always undergo a transition period when moved to a new tank. Old leaves â especially ones that grew in the emersed (above water) conditions common in commercial nurseries â will yellow and die back. This is normal. Do not mistake normal leaf transition for rhizome rot. The difference: in normal transition, yellowing affects older leaves and progresses slowly, with the rhizome remaining firm and healthy. In rhizome rot, the rhizome itself feels soft, and decline is rapid and total.
Mistake 7: Placing the Plant in High Flow
While these plants like oxygenated water, they donât want to be battered by strong direct flow from a filter outlet. Strong flow can dislodge them before their roots have gripped the hardscape, and it can damage delicate new leaves emerging from the rhizome tip. Position them where they receive gentle circulation, not direct blast.
Rescuing a Buried Plant
If youâve been reading this and realized your plant is currently buried â act now. The longer the rhizome sits in anaerobic substrate, the further any rot will progress.
- Remove the plant gently from the substrate. Donât yank it; use your fingers to loosen the substrate around it first.
- Inspect the rhizome carefully. Is it firm and green along its entire length? If so, youâve caught it in time. Is any section soft, mushy, or blackened? That section has begun to rot.
- If rot is present, use clean scissors to cut away every bit of affected tissue. Cut until you reach firm, healthy rhizome. If the rot has consumed most of the rhizome, the plant may be unrecoverable â but try if any healthy section with at least one or two leaves remains.
- Rinse the healthy remaining plant in clean water.
- Reattach it to driftwood or rock using super glue gel or thread.
- Replace it in the tank.
If the rhizome is fully firm and healthy, simply reattach it to hardscape. No further intervention is needed. The plant may look stressed for a few weeks but should recover fully.
